Rúben Fernandes began his professional career at Portimonense SC, a club rooted in his hometown of Portimão. He gained significant experience early on and was loaned out to Varzim S.C. in 2007 to fill in for Bruno Miguel. Following his return to Portimonense, Fernandes solidified his position and eventually made his debut in Portugal's top-flight football, the Primeira Liga, during the 2010–11 season. That season, he played 20 games and scored one goal, although the team faced relegation the following year.

Fernandes's ventures in the Primeira Liga saw a resurgence in 2013 when he signed with G.D. Estoril Praia.
